Met KDE worden de instellingen opgeslagen in .config/kid3rc, de status van de toepassing in .local/share/kid3/kid3staterc. Als een Qt™ toepassing is dit in bestand .config/Kid3/Kid3.conf. Op Windows® is het configuratiebestand opgeslagen in de registry. Op macOS® in een plist-bestand.

De omgevingsvariabele KID3_CONFIG_FILE kan gebruikt worden om het pad van het configuratiebestand in te stellen.
